Little Snitch with Tor and proxies?

When I connect to internet with Tor (or other proxies), I have found with Little Snitch 2, that outgoing connections going through Tor/proxy are not identified by their originating source and software can phone home.

Is there any thing I can do about this while browsing with Safari through Tor? I have to use the system network proxy settings to get Safari to go through Tor or any other proxy, since it does not have its own proxy settings. Will upgrading to Little Snitch 3 help in this regard?
